چکیده

In this paper, a simple statistical mechanical model for the antiparallel -sheet/coil equilibrium is constructed. It is based on the transfer matrix method, which has been widely used in the helix/coil transition theory. However, to correctly represent the structure of antiparallel -sheet, we have to extend the former numerical matrix to an 11 11 operator one. All calculation rules of the operators are given, which can be automatically done by computers. In the end, the partition functions for homopolymers of varied lengths, applications to experimental data, and detailed antiparallel -sheet/coil transition are shown. © 2008 American Institute of Physics. Exactly solvable model for helix-coil-sheet transitions in protein systems.

In view of the important role helix-sheet transitions play in protein aggregation, we introduce a simple model to study secondary structural transitions of helix-coil-sheet systems using a Potts model starting with an effective Hamiltonian. This energy function depends on four parameters that approximately describe entropic and enthalpic contributions to the stability of a polypeptide in helica...

STRUCTURAL ANALYSIS OF CYCLOSPORIN-A BY RAMAN TECHNIQUE

The Raman spectrum of cyclosporin-A has been recorded in the solid phase. The conformation of the molecule has been discussed on the basis of Raman data. It has been concluded that in agreement with X-ray data, cyclosporin-A molecule has an antiparallel P- pleated sheet conformation. It may have some reverse P- turn structure in what has been assigned to a random coil conformation.

A Grammatical Theory for the Conformational Changes of Simple Helix Bundles

Polymers, including biomolecules such as proteins, have two particularly important types of single-molecule transitions: a helix-coil transition, driven by interactions that are local in the chain, and a collapse transition, driven by nonlocal interactions. A long-standing challenge of polymer statistical mechanics has been to deal with both types of transition in a single theoretical framework...

A statistical mechanical model for beta-hairpin kinetics.

Understanding the mechanism of protein secondary structure formation is an essential part of the protein-folding puzzle. Here, we describe a simple statistical mechanical model for the formation of a beta-hairpin, the minimal structural element of the antiparallel beta-pleated sheet. The model accurately describes the thermodynamic and kinetic behavior of a 16-residue, beta-hairpin-forming pept...

A Set of Computationally Designed Orthogonal Antiparallel Homodimers that Expands the Synthetic Coiled-Coil Toolkit

Molecular engineering of protein assemblies, including the fabrication of nanostructures and synthetic signaling pathways, relies on the availability of modular parts that can be combined to give different structures and functions. Currently, a limited number of well-characterized protein interaction components are available. Coiled-coil interaction modules have been demonstrated to be useful f...
